Same way.  But like wheat, my gap is so tight I can mill both together.  All depends on how you have your mill set for what your system needs.

 

i have no idea what my mill gap actually is.  i've never noticed that anything pecular with wheat/rye but i also usually have a lot of barley in there two so i might not notice.

I get lower efficiency with wheat milled at the same setting. If I mill the wheat malt twice my efficiency is as it normal is. I will only mill twice if I have greater than 20% or so of the malt bill in wheat. I brew in a bag if anyone thinks that matters.
